Acetylated-tubulin-positive ciliated cell percentage after 28 days of ALI differentiation with chronic CSE
Immunofluorescence quantification of acTUB-positive ciliated cells over 28 days of pHBEC differentiation at ALI, with or without chronic CSE. The ciliated cell fraction rose over time in all cultures and was unchanged by CSE up to day 21; at day 28 chronic CSE strikingly reduced it in a concentration-dependent manner. The paper reports the day 28 percentages in prose as approximations: controls approximately 50-55% (about 53%), CSE-exposed cultures only about 30%. The discussion pools the two CSE concentrations when stating the ~30% figure, so the treated output record is tied to a pooled chronic-CSE condition rather than to a single dose. No spread is given for these prose values.

Evidence
In controls, after 28 days, approximately 50–55% of cells were ciliated.
Gives the control ciliated cell fraction at day 28 that the control output record records as 53%.
While control cells reached about 53% ciliated cells
The discussion restates the control value as about 53%, the number recorded in the control output.
cells chronically exposed to CSE developed only about 30% ciliated cells.
Gives the CSE-exposed ciliated cell fraction at day 28 recorded in the treated output.
In contrast, chronic CSE exposure strikingly reduced ciliated cell numbers at this time point in a concentration-dependent manner
States the direction and concentration dependence of the day 28 reduction in ciliated cells.
Chronic CSE exposure did not change the percentage of ciliated cells until day 21
Establishes that the effect recorded here is specific to day 28 and absent at the earlier time points.
Data are depicted as mean 6 SD from 3 independent differentiations. 12 images per group were analysed.

FOXJ assays
FOXJ1 mRNA and FOXJ1 target gene transcripts under chronic CSE (no change)
NULL RESULT. qRT-PCR for FOXJ1 across 28 days of ALI differentiation with or without chronic CSE (2.5% or 5%). FOXJ1 mRNA rose greatly over time in control conditions, correlating with ciliated cell numbers, but chronic CSE produced no alteration in FOXJ1 mRNA at any time point. The reported FOXJ1 target genes DNAI1, DNALI1, SPAG6 and TEKT1 were likewise unchanged. The paper reports these data graphically only, so no expression values are recorded. This is the basis for the authors' conclusion that the loss of ciliated cells is FOXJ1-independent.

Evidence
Interestingly, we did not find any alterations in FOXJ1 mRNA expression, when cells were chronically exposed to CSE over 28 days
FOXJ1 mRNA was unchanged by CSE, so this assay's evidence points against a FOXJ1-transcriptional route to the altered ciliogenesis key event rather than for it.
No significant alteration in DNAI1, DNALI1, SPAG6,a n d TEKT1 transcripts compared to control conditions could be detected.
The FOXJ1 target genes were also unchanged, extending the null result from FOXJ1 itself to its downstream transcriptional programme.
we demonstrate that CSE reduces ciliated cell numbers in the bronchial epithelium via a FOXJ1-independent pathway or factors further downstream of FOXJ1
The authors' own reading of the null result: ciliated cell loss occurs without a change in FOXJ1 transcription.

Transepithelial electrical resistance during pHBEC differentiation under chronic CSE
TEER was followed over 28 days of ALI differentiation with or without 2.5% or 5% CSE. Chronic CSE significantly decreased TEER from day 14 on, in a concentration-dependent manner, so CSE impaired establishment of the bronchial barrier in differentiating basal cells. The paper shows TEER graphically only (Figure 1c) and states no numeric resistances in the text, so the output records carry no values. The concentrations used were first shown to be non-toxic by LDH assay over the first 72 hours.

Exposure of differentiating pHBEC to CSE impaired epithelial barrier formation, as assessed by resistance measurements (TEER).
States the barrier result this assay records: CSE impaired epithelial barrier formation as measured by TEER.
TEER development of differentiating pHBECs was monitored using a Millicell-ERS-2 (Millipore; Billerica, MA) volt-ohm-meter with a STX01 chopstick electrode (Millipore)

CYP1A1 transcript induction by CSE during pHBEC differentiation
qRT-PCR of CYP1A1, the canonical aryl hydrocarbon receptor target, over 28 days of ALI differentiation. Both 2.5% and 5% CSE highly induced CYP1A1 transcript at all time points relative to control, which the authors use to confirm CSE potency. CYP1A1 baseline expression declined over the course of differentiation, with only limited detection at day 21 and day 28. Fold inductions are shown graphically only (Figure 1d), so no expression values are recorded.

Acetylated tubulin protein levels under chronic CSE
Western blot of acetylated tubulin (acTUB), the ciliated cell marker, across 28 days of ALI differentiation. acTUB protein tracked FOXJ1 mRNA and ciliated cell numbers over time in control cultures. Both CSE concentrations decreased acTUB from day 14 after air-lift, the time point at which first motile cilia became detectable by immunofluorescence. Blot densitometry for acTUB is not tabulated in the paper, so no values are recorded. The reduction in acTUB is the protein-level counterpart of the cell-number change, and the authors link it to the reduced cilia length reported in smokers.

Evidence
In contrast, both concentrations of CSE decreased the levels of acetylated tubulin starting from day 14 after air-lift
States the direction, the onset time point and the fact that both CSE concentrations lowered acetylated tubulin, which is what this assay records.
CSE-dependent cell number changes were reflected by a reduction of acetylated tubulin levels, an increased expression of the basal cell marker KRT14, and increased secretion of CC10
The abstract couples the acetylated tubulin reduction to the cell-number changes, confirming the protein-level read-out recorded here.
CC10-positive Clara (club) cell percentage under chronic CSE
Immunofluorescence quantification of CC10-positive Clara cells over 28 days of ALI differentiation. The Clara cell fraction peaked at about 20% at day 14 in all conditions. Control and 2.5% CSE cultures then dropped gradually to about 10% by day 28, whereas 5% CSE cultures did not decline between day 14 and day 28 and held about 17% at day 28 (p < 0.01). Percentages are stated in prose as approximations and no spread is given for them. NOTE ON THE KEY EVENT: the shared key event is "Club cell marker loss" (decreased), but this paper reports club cell NUMBER going UP under CSE, so the evidence here is recorded as REFUTE. The companion assay on intracellular CC10 protein supports the same key event.

|
Evidence
While control cells gradually decreased to about 10% Clara cells until day 28, cultures exposed to 5% CSE exhibited about 17% Clara cells at this point, a difference that was statistically significant (p , 0.01).
Gives both day 28 Clara cell percentages and the p-value recorded on the output records; the club cell fraction rose rather than fell under CSE, which is why this evidence is marked REFUTE against the club cell loss key event. ('p , 0.01' is how the PDF text layer renders 'p < 0.01' and is quoted verbatim.)
Thus, Clara cell numbers were significantly greater in the presence of 5% CSE compared to control conditions at day 28
The results section states the same direction: 5% CSE raised Clara cell numbers relative to control at day 28.
Independent of CSE exposure, the fraction of CC10-positive Clara cells reached a peak of about 20% at day 14
Gives the day 14 peak recorded as the baseline output record, and states that it is independent of CSE exposure.
After that a gradual drop to about 10% at day 28 was observed under control culture conditions as well as when 2.5% CSE was included in the culture medium.
Supplies the 2.5% CSE arm as a stated no-effect result: that condition tracked the control down to about 10% Clara cells by day 28.
In the presence of 5% CSE, Clara cell numbers did not decline between day 14 and day 28.
The mechanism behind the higher day 28 Clara cell fraction under 5% CSE: the normal post-peak decline failed to occur, so club cell numbers were held up rather than lost.
Intracellular and secreted CC10 protein under chronic CSE
Western blot of CC10 in cell lysates and in cell supernatants across 28 days of ALI differentiation. Continuous CSE significantly decreased intracellular CC10 protein in a concentration-dependent manner from day 14 after air-lift, while secreted CC10 increased in the supernatants of CSE-exposed cells. CC10 mRNA was unaffected at every time point, so the change is post-transcriptional. Blots are shown without tabulated densitometry, so no values are recorded. This loss of the intracellular club cell marker is what supports the club cell marker loss key event, even though the club cell COUNT rose (companion assay).

Evidence
Interestingly, we found decreased levels of intracellular CC10 protein upon CSE treatment at different time points, but enhanced CC10 secretion.
States both halves of what this assay records: intracellular CC10 protein fell under CSE while CC10 secretion rose.
while a concomitant increase of secreted CC10 could be detected in the cell supernatants of CSE-exposed cells
The results section locates the increased CC10 in the cell supernatants, which is the secreted fraction recorded here.
KRT5 and KRT14 basal cell protein levels under chronic CSE
Western blot with densitometric quantification (mean +/- SEM, four independent differentiations, relative to GAPDH) of the basal cell keratins KRT5 and KRT14. In control cultures both proteins fell significantly over the course of differentiation (p < 0.01 vs day 7). Continuous CSE produced a trend for increased KRT5 and KRT14 protein from day 21 after air-lift, which reached significance for KRT14 at day 28. TP63, KRT5 and KRT14 mRNA did not change significantly over differentiation, so this too is a post-transcriptional change. The paper reports the densitometry graphically only, so no values are recorded. The retained basal cell marker expression is the authors' evidence that basal cell differentiation is impaired by CSE.

States the direction, the onset time point and the statistical outcome for KRT14 that this assay records.
an increase in basal cell specific protein expression (in particular KRT14) and an increase in squamous cells in our system, which suggests that basal cell differentiation is impaired by CSE
Ties the KRT14 increase to an increase in squamous cells and to impaired basal cell differentiation, which is the squamous metaplasia key event this assay informs on.
Protein levels of KRT5 and KRT14 were quantified via densitometry analysis using Image Lab software.
Identifies the densitometric quantification recorded in the Western blot protocol this assay follows.

Identifies IVL as the squamous metaplasia marker, which is why this assay informs on the squamous metaplasia key event.
Total marker-positive (differentiated) cell percentage at day 28 under chronic CSE
The fraction of cells carrying any of the three differentiation markers (acTUB, CC10, MUC5AC) at day 28, quantified from the same immunofluorescence images. On average 73.6% of cells were differentiated in control conditions, dropping to 57.9% under 2.5% CSE and 63.9% under 5% CSE — an overall reduction in differentiated cells, which the authors read together with the raised basal cell markers as impaired basal cell differentiation. The paper itself cautions that these percentages must be viewed with caution, because MUC5AC/CC10 double-positive cells exist and are therefore counted under more than one marker; no spread or p-value is given for them.

Evidence
On average, 73.6% differentiated cells were quantified in control condi- tions at day 28, whereas this number dropped to 57.9% or 63.9% in 2.5% or 5% CSE-exposed cells, respectively.
Gives all three differentiated-cell percentages recorded on the output records. ("control condi- tions" is how the PDF text layer renders the hyphenated line break in "conditions" and is quoted verbatim.)
We found an overall reduction in differentiated cells when pHBEC cultures were chronically exposed to CSE.
The discussion states the direction of the effect this assay records and ties it to the impaired basal cell differentiation that the squamous metaplasia key event covers.
need to be viewed with caution since double positive cells for MUC5AC and CC10 exist
The authors' own caveat on these percentages, recorded in the assay description: double-positive cells are counted under more than one marker.
Goblet cell assays
MUC5AC-positive goblet cell numbers after 28 days of ALI differentiation with chronic CSE
Goblet cells were quantified by positivity for MUC5AC. In control cultures goblet cells increased up to day 21 and declined afterwards; 5% CSE significantly increased MUC5AC-positive cells at day 28. The paper states the effect size only as "a 7% increase in goblet cell numbers in fully differentiated pHBECs" and gives no absolute goblet cell percentages, so the output records carry no percentages and the stated increase is recorded in the response comparison below. The authors caution that the fractions must be viewed with caution because MUC5AC/CC10 double-positive cells exist.

Evidence
5% CSE exposure significantly increased MUC5AC positive cells after 28 days
States the significant day 28 increase in MUC5AC-positive goblet cells under 5% CSE that this assay records.
Goblet cells were quantified by positivity for MUC5AC (mucin 5AC).
Identifies MUC5AC positivity as the marker used to count goblet cells in this assay.
Importantly, CSE exposure significantly reduced the number of ciliated cells, while it increased the number of Clara and goblet cells.
The abstract states the goblet cell increase alongside the ciliated cell loss, the cell-composition shift this file records.
In the presence of CSE, we observed a 7% increase in goblet cell numbers in fully differentiated pHBECs.
The paper states the 7% increase in goblet cell numbers recorded as the change value of COMP:schamberger-goblet-cells-d28; ResponseComparison carries no evidence slot, so the quote is attached to the assay it is derived from.
data are depicted as mean 6 SD and samples were harvested from three independently performed differentiations from two very different donors

MUC5AC and MUC5B transcript levels under chronic CSE (no change)
NULL RESULT. qRT-PCR of MUC5AC and MUC5B across 28 days of ALI differentiation. Goblet cell numbers in control conditions were well mirrored by both MUC5AC and MUC5B mRNA, but in the presence of CSE the transcript levels were largely unchanged — the goblet cell increase is therefore not transcriptionally driven. Values are shown graphically only, so the output records carry none.

Evidence
In the presence of CSE, MUC5AC and MUC5B transcript levels were largely unchanged.
Mucin TRANSCRIPT levels were unchanged, but the paper never measured mucin secretion, so this null result does not bear on the mucin hypersecretion key event in either direction; it is recorded as NO_EVIDENCE rather than REFUTE so downstream pooling does not read it as a vote against the key event.
Our data demonstrate that cigarette smoke specifically alters the cellular composition of the airway epithelium by affecting basal cell differentiation in a post-transcriptional manner.
The authors' summary of the null transcript results: the cell composition changes happen post-transcriptionally.
Response comparisons
Increase in goblet cell numbers under CSE in fully differentiated pHBECs
The only change vs control that the paper states numerically rather than showing graphically. Reported in the discussion as "a 7% increase in goblet cell numbers in fully differentiated pHBECs" — the paper does not say whether this is 7 percentage points or a 7% relative increase, and gives no absolute goblet cell percentages to disambiguate it, so it is recorded as a percent change exactly as stated. Statistical support comes from the results section, which reports the day 28 increase under 5% CSE as significant but gives no exact p-value.

Key-event relationships
Altered ciliogenesis leads to impaired mucociliary clearance
The paper's own bridge from its in vitro result to the clinical phenotype: the authors state that the reduction in ciliated cell number they measured, together with a lower ciliary beat frequency, likely contributes to the reduced mucociliary clearance seen in smokers and COPD patients. Stated as a likelihood and not measured in this study — no mucociliary clearance assay was performed — so the support is weak and the quantitative understanding low.
reduction in ciliated cell number along with a lower ciliary beat frequency contributes to reduced mucociliary clearance found in smokers and COPD patients
The authors link their measured loss of ciliated cells to reduced mucociliary clearance in smokers and COPD patients; the sentence is hedged ("It is likely that"), which is why evidence_support is weak.
Protocols
Indirect immunofluorescence staining and cell-fraction quantification on transwell membranes
pHBECs were stained on the transwell membrane and the different cell fractions quantified as described previously. Cell-type-specific markers were acetylated tubulin (acTUB) for ciliated cells, CC10 for Clara cells and MUC5AC for goblet cells, with DAPI as counterstain. 12 images per group were analysed, from 3 independent differentiations.
qRT-PCR of differentiation marker transcripts
Transcript levels were measured by qRT-PCR at day 7, 14, 21 and 28 of ALI differentiation. Relative transcript abundance is expressed as ddCt = [dCt(gene of interest, condition NT, day 7)] - [dCt(gene of interest, condition X, day X)] with dCt = Ct(gene of interest) - Ct(reference). For non-treated cells at day 21 or day 28, when CYP1A1 transcript levels were below detection level, Ct = 40 was used for statistical analysis.
Western blot of differentiation markers with densitometric quantification
Western blot analysis of protein extracts from pHBECs differentiated for 7, 14, 21 or 28 days, non-treated or treated with 2.5% or 5% CSE. Blots were probed for acTUB, CC10, KRT5, KRT14 and GAPDH as loading control; secreted CC10 was blotted from the cell supernatants. Protein levels of KRT5 and KRT14 were quantified via densitometry analysis using Image Lab software, relative to GAPDH, as mean +/- SEM of four independent differentiations.
Transepithelial electrical resistance (TEER) measurement
TEER development of differentiating pHBECs was monitored with a Millicell-ERS-2 volt-ohm-meter and an STX01 chopstick electrode. 500 ul pre-warmed HBSS was added apically and equilibrated for 10 minutes, then a triplicate measurement was performed for every well; 6 to 12 individual wells were analysed per experiment and time point. Values were blank-corrected and multiplied by the effective membrane area (1.12 cm2 for 12-well transwell inserts).
